I set out to make a calibration tool to test for square so I made 240x240.stl. The estimated time was 2 hours so I moved these 4 cubes to the edge and centered with the points on the square. It only takes 10 minutes and is easier to measure with 2 parallel flat spots instead of points. The idea is (once you get your corner pulley mounts and motor mounts installed) to print this out, measure the distances and input that into this skew correction program. Then print out 2 skew corrected Y gantry brackets. This will only work if your machine is square to begin with. If not there is another step involved. Look at AdjustableX Y Gantry for12mmpulleys.scad (link below)and read the description. With these two fixes your machine can print perfectly even if it's not square. https://www.thingiverse.com/thing:2733592 This should fix any problem and make your machine more accurate. Here's a tip.... adjust the calibration file for skew after taking your measurements and if you did it right it should print out perfectly and have the same measurement.
