I'd make the stem the same color as the logo so it's not very visible through the top of the keycap. For example, if you're using clear PLA like in my photo, I would also print the stem in clear PLA. You need to use your slicer (e.g., PrusaSlicer -> "Split to parts") or Meshmixer (Edit -> Separate Shells) to split this into parts so you can assign separate colors for the logo; otherwise, it'll just look like a blank keycap.
