Here you can test what tolerance you need to set in your prints for the nut circumcircle radius, in order to push-fit it nicely. Or in reverse, you can tune your printer extrusion multiplier to fit a nut into a hole with assumed tolerance. Attached STLs include tests for M3, M4 and M5 nuts with 0, 0.1, 0.2, 0.3, 0.4 and 0.6mm tolerance. Tolerance is given as distance from the edge of the nut to the edge of the hole on one side (so the hole is 2*tolerance bigger).
