I use 123D design (free) to substract the 3D model of the flat coaster template. First i scale the logo in meshmixer, by opening a coaster first and than the logo afterwards to automatically scale it to match a coaster. I Save only the resized logo and fix it in netfabb for a better result in 123d Design (Netfabb Online Service is a free STL repairing service). Select the substract function in 123D design, and than click on the coaster, than the logo and enter. Simple logo's can be substracted easily this way in 123D design.
